Mitohelper: A mitochondrial reference sequence analysis tool for fish eDNA studies

Fish eDNA metabarcoding is a nonintrusive, time- and cost-effective way to detect biodiversity, with potential applications in ecosystem-based management fisheries assessment. Nevertheless, fish-specific resources are currently not well-developed, many fish species yet sequenced reference databases. We developed Mitohelper, Python-based command line tool annotate align mitochondrial sequences available the existing MitoFish database. Mitohelper improves annotations by adding gene names additional taxonomic classifications. Using these improved datasets, Mitohelper's getrecord function searches for (cytochrome c oxidase, 12S rRNA, others) against user-provided list of names. getalignment aligns (often partial) user-specified full-length sequence assessment visualization overlapping sequencing regions. To facilitate development classifiers, we combined rRNA dataset SILVA’s 16S 18S datasets QIIME 2-compatible format. By providing valuable information on region coverage data, functions promote informed experimental design that can guide analysis strategies.
